Dumb Question!

I have had the stage 2 motor installed for about a month. It used to sound like a power tool, like an electric drill. But I took it apart today, and just barely brushed a gear with a tooth brush. Now it sounds really high pitched and whiney; like a stock motor who just got kicked in the balls. It used to run kinda rough, and when I held it in my hand with the motor running, it felt almost clicky. Now its smoother. I have no idea what the motor is supposed to sound like in the first place, nor do I know what I did to cause such a drastic change. Should I be alarmed, or joyed? By the way- it's a stage two road race motor.
